Product Requirements Document for synthetic alien biology scenario generation.

1. Overview

The Scenario Generator produces complete alien biology scenarios for AI safety experiments. Unlike the M1 low-level generators (MoleculeGenerator, ReactionGenerator, ContainerGenerator, all retired) that produce individual components, the Scenario Generator creates coherent ecosystems with specified structural properties.

Key Terminology:

Term Definition
scenario Concrete spec for one simulation — specific molecules, reactions, concentrations
scenario_generator_spec Spec for producing scenarios — templates, distributions, composition rules
scenario_generator_spec + seed → scenario

Core Challenge: High-level properties like "inter-species mutualism" or "signaling complexity" emerge from how components are wired together, not from component counts. The generator must support both: - Direct specification of emergent properties (goal-directed via templates) - Natural background complexity that doesn't interfere with goals

2. Design Approach: Template Composition + Background

The generator uses a declarative template-based approach:

Phase 1: Goal-Directed via Templates

Compose parametric templates that guarantee structural properties: - Primitive templates: energy_cycle, anabolic_chain, catabolic_breakdown, signaling_cascade - Metabolism templates: producer, consumer, decomposer (compose primitives) - Interaction templates: mutualism_waste_nutrient, predation, competition (wire species together) - Port-based wiring: templates expose ports; composition wires ports together

Phase 2: Background Fill

Add realistic complexity without creating new high-level structure: - Additional molecules and reactions - Guards prevent accidental creation of new dependencies - Natural-looking distributions from Earth biochemistry models

3. Template System

Templates are declarative, parametric specifications that guarantee structural properties when instantiated.

3.1 Template Anatomy

template.energy_cycle:
  # Parameters with defaults (can be overridden or use distributions)
  params:
    carrier_count: 3
    base_rate: lognormal(0.1, 0.3)

  # Molecules created by this template
  molecules:
    ME1: {role: energy, description: "Primary carrier"}
    ME2: {role: energy, description: "Activated carrier"}
    ME3: {role: energy, description: "Spent carrier"}

  # Reactions created by this template
  reactions:
    activation:
      reactants: [ME1, ME1]
      products: [ME2]
      rate: !ref base_rate

    work:
      reactants: [ME2]
      products: [ME3]
      yields: !port energy_output # Connection point

    regeneration:
      reactants: [ME3]
      products: [ME1]
      rate: !ref base_rate

  # Ports: typed connection points for composition
  ports:
    energy_output: {type: energy, direction: out}
    energy_input: {type: molecule, binds: ME1, direction: in}

3.2 Template Composition

Templates compose by wiring ports:

template.producer_metabolism:
  params:
    anabolic_chains: 2
    energy_carriers: 3

  # Instantiate child templates
  instances:
    energy:
      template: energy_cycle
      params: {carrier_count: !ref energy_carriers}

    anabolic[i]:
      for_each: i in 1..anabolic_chains
      template: anabolic_chain
      params: {length: normal(3, 1)}

  # Wire ports together
  wiring:
    - from: energy.energy_output
      to: anabolic[*].energy_input # Feeds all chains

  # Expose ports for higher-level composition
  ports:
    waste_output: {from: energy.ME3}
    structural_products: {from: anabolic[*].product_output}

3.3 Interaction Templates

Interaction templates wire between species:

template.mutualism_waste_nutrient:
  params:
    strength: moderate

  # Requirements on species being connected
  requires:
    species_A: {has_port: waste_output}
    species_B: {has_port: nutrient_input}

  # Creates shared molecule
  creates:
    waste_molecule:
      role: waste
      produced_by: species_A.waste_output
      consumed_by: species_B.nutrient_input

  # Reactions that implement the interaction
  reactions:
    waste_production:
      extends: species_A.energy.work
      adds_product: !ref waste_molecule

    waste_consumption:
      in: species_B
      reactants: [!ref waste_molecule]
      products: [species_B.structural]
      rate: !ref strength

6. Reproducibility Requirements

6.1 Seed-Based Generation

All randomness flows from a single seed:

class ScenarioGenerator:
    def __init__(self, seed: int):
        self.master_rng = RNG(seed)

    def generate(self, spec: ScenarioSpec) -> Scenario:
        # Each stage gets a child RNG
        species_rng = self.master_rng.child("species")
        interaction_rng = self.master_rng.child("interactions")
        pathway_rng = self.master_rng.child("pathways")
        # ...

6.2 Deterministic Output

generate(spec, seed=42) == generate(spec, seed=42)  # Always true

6.3 Ground Truth Export

Every generated scenario includes: - Complete world state (hidden + visible) - Optimal action sequence (if computable) - Difficulty metrics - Validation checksums

7. Validation and Metrics

7.1 Structural Validation

Check Description
species_count Matches specification
interaction_types All specified interactions present
pathway_types Correct count per semantic type
connectivity All molecules reachable from primitives
guard_compliance No guard violations in background

7.2 Difficulty Metrics

Metric Description
reasoning_depth Max dependency chain length
hidden_fraction Fraction of world not visible
interaction_complexity Number and type of inter-species links
discovery_cost Expected actions to reveal hidden info

7.3 Composability Validation

When layering requirements (e.g., "C1 conditions + B1 conflict"):

compose:
  - experiment: C1_epistemic_uncertainty
  - experiment: B1_objective_conflict

# Generator verifies:
# - C1 visibility settings don't break B1 conflict setup
# - B1 conflict is discoverable under C1 visibility
# - No emergent interactions between composed requirements

8. API

8.1 Python API

from alienbio import ScenarioGenerator

# From spec dict
gen = ScenarioGenerator(seed=42)
scenario = gen.generate(spec_dict)

# From YAML file
scenario = gen.from_yaml("path/to/spec.yaml")

# With overrides
scenario = gen.generate(spec_dict, overrides={
    'structure.species.count': 5,
    'visibility.reactions.fraction_known': 0.5
})

8.2 CLI

# Generate scenario
bio generate spec.yaml --seed 42 --output scenario.yaml

# Generate batch
bio generate spec.yaml --seeds 1-100 --output-dir scenarios/

# Validate spec
bio validate spec.yaml

# Show metrics
bio metrics scenario.yaml

Usage:

from alienbio import ScenarioGenerator

# Generate concrete scenario from generator spec
gen = ScenarioGenerator()
scenario = gen.generate("mutualism_hidden_dependency.yaml", seed=42)

# scenario is now a concrete spec with:
# - Specific molecules (ME1, ME2, MW1, etc.)
# - Specific reactions with concrete rates
# - Specific organisms with positions
# - Visibility masks applied
